Cross married the stockbroker Mahoney on 24th June 2006 after getting engaged in 2005. Her sister was her maid of honour and her nephew was her ring bearer at their wedding. Cross' other sister Ellen sang the song 'Only Love Remains' for her and her husband as her wedding gift to them. Among the 220 guests on her big day, there were her co-stars Eva Longoria, Felicity Huffman, Brenda Strong and Huffman's husband William H Macy.

They married in San Gabriel, California at the Church of our Saviour Episcopal Parish and she wore a wedding dress by Reem Acra.

Cross went through fertilization after the wedding and in 2007; she gave birth to twin daughters Eden and Savannah just before she turned 45.
