You should lock the door to keep him from entering while you are in the bathroom...if you don't have a lock on the door, then it is time to install one. He is old enough to know that he should not enter the bathroom especially if he knows you are in there. It is time for you to face him regarding his behavior.
There is nothing wrong with masterbating until it causes a problem with someone else. Provide him with tissues, waste basket, etc., better yet, encourage him to go to the bathroom if he chooses to masterbate. Masterbation is an outlet for relieving sexual frustration/desires. If he is open by walking around nude and leaving his semen behind, he surely knows that you are aware of his actions.
He can only masterbate so many times before the amount of semen he releases decreases, it will be harder for him to become erect, and he will surely become quite sore from masterbating on a daily basis.
Don't be embarassed by his actions, sit him down and talk with him, let him know that he needs to be responsible for cleaning up after himself.
Don't discourage him or repremand him for doing this, this will only cause him to do it for spite.
